For those interested in what the US Government is doing in areas relating to microbiology, there is a useful site to check out called “The Microbe Project“. The goal of this project is to “to maximize the opportunities offered by genome-enabled microbial science to benefit science and society, through coordinated interagency efforts to promote research, infrastructure development, education and outreach.” There is a lot of information there on different agencies and their funding opportunities.

Some quick notes on mini trip to DOE-JGI & UCSF
Well, just got back from a very brief trip to give a talk at UCSF. I was invited by graduate students via the following email message

I heard a talk there by Jason Holder from MIT who works on biofuel related topics and then I met with him for an hour or so after his talk. He pointed me to a book I was somehow unaware of: The Cathedral and the Bazzar which discusses two different models of free software development. I will be reading it. Thanks, Jason.
After meeting with Jason, my plan was to go hang out with my brother in Berkeley before heading into San Francisco to a hotel to stay overnight so that I would not have to get up at a crazy early hour in Davis. UCSF had reserved me a hotel room at the Griffon Hotel on the Embarcadero. Alas, my brother was sick and I did not want his cooties. As it was already about 4 PM, I bailed on visiting people at Genentech which had been another possibility (since Genentech is a bit South of SF it seemed like there would be traffic heading there). So I just went to the hotel. I got free valet parking b/c I have a hybrid car and then checked in and dumped my stuff and went immediately out to the Embarcadero to see the water. Living in Davis, CA is nice, most of the time. But whenever I get near a large body of water I mostly just want to stare out at it. So I walked around, took some pictures and walked around some more.
I then had dinner at Perry’s on the Embarcadero. Had a very strange interaction with the service crew. I got seated, was happily sitting reading email on my phone when the barkeeper came over and asked if the waitress had taken my drink order yet. I said, no but it was not a big deal. He said something to the effect of “Well, she should have been here.” and he took my order. Then the waitress came over a few minutes later and apologized for being a bad server – as though the barkeeper had told her I complained, which of course I had not done. Then every few minutes she kept coming back to fill up my water glass and I tried to tell her not to worry about it but she kept seemingly apologizing for a slight I never noticed in the first place. Not exactly relaxing. But the food was OK (had a veggie burger and salad) and I lingered there a while before “retiring” to work on my talk.
Got up early the next AM and decided to drive over to UCSF so I had my car there rather than having to return to the hotel later. So I packed up and heading over to Mission Bay. I parked and grabbed my giant umbrella I thankfully had in the car, and walked through the driving rain to Cafe Terzetto where I had breakfast and coffee and tried to finish working on my talk. Coffee was OK – nothing special but tolerable.
Then I headed off to Genentech hall and called up my host, Peter Skewes-Cox from Joe Derisi’s lab and he took my on up to Joe’s office. I met with Joe for a while which was great. I have known him for years since my brother worked in the same lab as Joe many many years ago when they and Pat Brown and others were developing microarrays. Joe is always up to something interesting and he told me about many things including using his 3D printer to make virus models. I guess he used these as part of his HHMI Holiday Lecture this year, which you can view here.
After meeting with Joe for a while Peter took me to another room where I spent about an hour just talking about life, science, open access, and other things with students. I was very impressed with the collection of students at UCSF. Then Peter said we should go to get ready for my talk. Hmm … that was surprising since I thought my talk was at 4 PM. Apparently, it was at noon. And though I had hoped to edit a few slides and take out a few since I had too many, we went down to the seminar room and I had five minutes to organize my slides and thoughts. But I think it worked out OK. I gave my talk, got a lot of questions and then headed out to lunch with students.
I also got to chat very briefly with Jamie Fraser, who I had last seen at a Giant’s playoff game in October.

We had lunch at the cafe on campus, which was a bit slow but good (had another veggie burger). And eventually we headed on up to Michael Fischbach‘s office. Had a great time talking to him and a collection of students in his group. All doing very interesting and impressive stuff on comparative genomics of microbes, especially in relation to production of secondary metabolites.
And then, too soon, it was off to meet Patsy Babbitt and one of her lab members and then Carol Gross and some people in her lab. And then off to dinner – Peter escorted me and some students to a really good mexican place (no clue really where or what it was called). And we had a good dinner there and eventually Peter dropped me off at the garage where my car was and I headed home.
However, I did one mischievous thing before heading home. I posted to twitter about how I thought Matt Damon might have been in the back of the room at my talk, and feigned ignorance about this being remotely possible. I did this because the students and others were talking the whole day about how over the last few days, a film crew was on campus filming a movie starring Matt Damon and Jude Law. And I figured, someone would see my tweet and make the connection and suggest that it was in fact possible that he was at my talk. Then I drove home. Meanwhile, some people fell for the trick and started to send me messages about how Damon might in fact have been in my talk. Oh well, I guess you can’t believe what you read on the internet.
Some things to read in light of reported human DNA in bacterial genomes vs. contamination
Well, there is an interesting few papers out there relating to human DNA and whether or not there have been some recent lateral transfers of it into microbial genomes. See for example

End of Sequence Read Archive (SRA) – some quick notes
Well, it seems that the Sequence Read Archive (SRA) is going away sometime in the near future. I posted about the SRA last week and in the discussion someone posted an email message that supposedly was from David Lipman of the NCBI saying that the SRA is going to be closing. This has now been confirmed and I thought I would just post some links discussing this

Open Access Pioneer Award: George Garrity for his work on Standards in Genomic Sciences journal
A few days ago I got a message that made a big impact on my publication record in PubMed Central. My number of publications there went up by 85 in one fell swoop (see below for the list …). Did I publish 85 new papers yesterday? No. But a journal in which I have been a co-author on many papers recently finally showed up in Pubmed Central. The journal is called Standards in Genomic Sciences. The journal’s scope is:
The goal of SIGS is to serve as an open-access, standards-supportive publication for rapid dissemination of concise genome and metagenome reports that comply with the emerging MIGS/MIMS standards, detailed standard operating procedures, meeting reports, reviews and commentaries, data policies, white papers and other gray literature that is relevant to genome sciences but currently absent from the scholarly literature.
Lots of jargon, I know. But you can ignore that. The reason I am writing here is that this journal is a place to publish what could be called “genome sequencing data reports.” These reports are a way for data producers to describe, in a formal manner, their sequencing project – and to share – in a formal manner – not only the data but also metadata about the organism(s) sequenced and the methods used. As sequencing gets cheaper and easier, we need places for people to publish these types of “data papers” to both produce a citable unit with a DOI relating to the data, and to also share the details of the data production in a way that a simple Genbank entry does not.
One aspect of the papers in this “SIGS” journal is that they are being done in a way that is compliant with sets of standards for sharing metadata about the organism and the project. I confess, when I first heard about these standards developments, I was bored almost to tears. But now I realize that this is a very important aspect of getting the most out of genome data. If people who sequence a genome not only release the sequence data, but also a table of information about the project, such as information about the organism (e.g., aerobic vs anaerobic, location of isolation) and about the data production (e.g., sequencing methods used) then people will be able to do high throughput analyses of these features. Then we will not just be looking at sequence but also connecting these sequences to organismal features. Right now that is very hard to do since genome data is rarely accompanied by machine usable information about the organism that has been sequenced.
Anyway – long story short – there will be a paper published in this journal for each genome being produced as part of the “Genomic Encyclopedia of Bacteria and Archaea” project that I have been coordinating at the DOE Joint Genome Institute in collaboration with the DSMZ.
Today I am writing to recognize the people connected to this movement – the people who created the standards, the people who created and run the journal, and the people writing papers for this journal. All of them are to be commended for their vision and their dedication to openness. Thus I am giving George Garrity the EIC of SIGS my “Open Access Pioneer Award” for creating SIGS, making it an open access journal, for keeping it running and for getting its papers into Pubmed Central and soon Pubmed. Many others should be recognized too for their contribution to SIGS (see the whole list of founding members here). I also should recognize Nikos Kyrpides from the DOE JGI who helped coordinate the writing and submission of these papers along with Hans Peter Klenk from the DSMZ. Without them, these papers would never have gotten out there. Plus I think some credit goes to Michigan State University and the Department of Energy which apparently are sponsors of SIGS

Deep DNA sequencing using massively-parallel, next-generation technology has enabled nearly comprehensive environmental surveys that can describe the different kinds of microbes in a community and their relative abundance. These descriptions of richness and evenness make possible estimates of microbial diversity, but the size of the required data sets pose enormous computational challenges. The rapidly expanding flow of information from next generation DNA sequencing platforms has fueled healthy debate about best practices for data analysis while at the same time building a user demand for tools that can address important ecological questions. The STAMPS course will promote dialogue and the exchange of ideas between experts in analysis of metagenomic data and offer interdisciplinary bioinformatic and statistical training to practitioners of molecular microbial ecology and genomics.Topics to be covered include but are not limited to next-generation strategies for analysis of microbial communities; acquisition and organization of next generation sequence data; principles of quality control of sequence data; the theory of cluster and rarefaction analyses; taxonomic assignments for high-throughput data; statistical models for estimating microbial diversity; microbial community comparison methodology and metrics; and analysis of shotgun metagenomic data. The lectures will be augmented by a computer laboratory where students will have the opportunity to use state of the art facilities to test theoretical concepts described in the lectures series. Guided by authors of ARB, CatchAll, Esprit, Mothur, Pyronoise, RDP, Silva, UClust, and Pyronoise for cluster analyses; mother, QIIME, Unifrac, and VAMPS for community analysis; and METAREP and MG-RAST for shotgun metagenomics analysis, participants in the workshop will have the opportunity to compare different analysis techniques for molecular data.
The course is designed for established investigators, postdoctoral fellows and advanced graduate students from diverse biological fields. The Workshop Participants will also be given priority for acceptance into the MBL’s Workshop in Molecular Evolution that will meet the preceding week. This option will provide an opportunity to develop a stronger conceptual framework for understanding the basis of analytical tools in the STAMPS workshop.

Though I generally love NCBI, the Sequence/Short Read Archive (SRA) seems to have issues; what do others think?
Well, here goes. Hope to not get people from NCBI too pissed off here. Overall, I think NCBI is invaluable: GenBank. PubMed. PubMed Central (PMC) (well, I have some complaints about that but let’s not get into those here — I still like it), BLAST (Basic Local Alignment Search Tool) and a plethora of other tools, databases and resources. Generally, money well spent.
However, one database from NCBI is driving me a bit wacky these days. This is the Sequence Read Archive (SRA). Known to some as the “Short Read Archive” this database is supposedly for storing “sequencing data from the next generation of sequencing platforms including Roche 454 GS System®, Illumina Genome Analyzer®, Life Technologies AB SOLiD System® , Helicos Biosciences Heliscope®;, Complete Genomics®, and Pacific Biosciences SMRT®.”
It certainly seems to be used for that function. But alas, storing sequence is not the only need here. Recovering sequence and making use of it is really the key. And this is the area I have been having trouble with (especially related to environmental studies like rRNA PCR and metagenomics). Rather than go on about my particular issues here (and thus possibly biasing the discussion too much), I am wondering what others think of the SRA? Usability? Ease of deposition? Ease of extraction? Missing features? Things it does or does not do well? Do we need a new system for environmental projects?

Is it time to refer to mitochondria as bacteria?
Any time a scientific article has in the summary a sentence like the one below, I am attracted to it:
“Here, I playfully explore the arguments for and against a phylogenetic fundamentalism that states that mitochondria are bacteria and should be given their own taxonomic family, the Mitochondriaceae.”
So how could I not want to read this: Trends in Microbiology – Time to recognise that mitochondria are bacteria?:
